Carlo Ancelotti’s men went ahead in the first half, after Arturo Vidal powered in a header from Xabi Alonso’s corner-kick.
The Chile midfielder had a chance to double Bayern’s lead, but blasted a controversial penalty over the bar.
Ronaldo then converted two crosses to turn the tie on its head, as the home side finished with 10 men, following Javi Martinez’s red card.
In the other tie of the night, Atletico Madrid claimed a 1-0 win over Leicester City, thanks to Antoine Griezmann’s first-half penalty.
The rescheduled match between Borussia Dortmund and Monaco ended 3-2 in favour of the Ligue 1 side.
